In general, I think, the BOINC manager is taking some CPU time regardless of which client (version) he is contacting, but only as long as he is running. Running the client as a service or any other way without the Manager should not vary too much in terms of CPU load. Is it true that you are running Win98? The client is mostly designed for NT/2k/XP, the workarounds for '98 may indeed take some time there.
